Need help with ATmega programming

Hello all,
I've changed ATmega in my MD (Synthex 3.1), because of suspected 14 pin failure. Now I'm trying to program it with ponyprog. The problem is that it is not detecting my programming cable (probing cable always causing failure message). When I'm trying to program, I"m always getting message "Device missing or unknown device". I'm clicking "Ignore" and it is programmming MCU. After switch on, I"m getting the first screen with welcome massage, but keyboard is not working good - I can not scroll anything, clicking buttons cause strabge things. Activity LED is on all the time... The cable is triple-checked (even more). Now I'm so angry, that I want to throw all the stuff through my window, because I was trying to program it whole night...
I didn't mentioned it before: I'm trying to program whole firmware, because when I flash only bootloader I can not later update via MIDI.
Please help...
EDIT: OK, even with failure messages my ATmgea is now programmed... But even with that it doesn't solved my MIDI in problem (other topic),

Anger is no help in solving issues.
If you get errors programming Atmega, then it is not programmed properly even if it seems to work after that.
The thing that you get problems programming Atmega may indicate you have a problem with the board which was causing you MIDI-In problems in the first place.

i am also kinda having the same problem but not with the programming cable... when i upload the bootloader on atmega644... it successfully programs and shows the message "fw update 16MHz clock-up.down-ok" on lcd but i cannot press up and down to change settings... I rechecked the buttons many times, it look correct. I m thinking the atmega is not programmed or problem with the circuit or components. So if i were to look for specific errors in the components or circuit, where should i be looking

Note: after successfully programming the atmega, i remove the programming cable and usb and then plug in Usb alone, i get black boxes on the lcd.
