I have learned that it does not matter what sort of jack you use as long as you can carry three signals (tip, ring, ground). For my upcoming build (need some etching stuff and then start!), I am using some really non-standard audio jacks, but they carry a signal and I like them and that's all that matters. The only reason I would use the 1/4 inch jacks (apart from that being what is standard on other equipment) is that they have thicker cables and thus less resistance to the signals. But practically, unless you have many many meters of cable, this is not going to be a problem.
