Here is the picture of the PCB

I think the problem is the ATMEGA! I don't know if its a 12 or 16 Mhz cause its written only ATEMGA32A PU 1203! Do you know it is 12 mhz or 16 mhz?

As far as I can see from http://www.atmel.com/devices/atmega32a.aspx it is 16MHz.
Note, MDM will not work correctly with modules which have too old firmware versions.

I have loaded this firmware
megadrum32_16_32_20100516.hex without the bootloader!

Provided the crystal is 16MHz, it is the correct file. I've never tested Atmega32a so I cannot tell for sure if it should work correctly or not. You also must make sure that you program fuses correctly.

Yes Crystal is 16mhz but what do you mean program fuses correctly? I am supposed to do that only with the bootloader isn't it? I directly programmed the MCU with the firmware using USBASP usb programmer using extreme burner-AVR! Any way I have the ATMEGA32 16mhz but it was burned with wrong fuse settings!

No, I loaded the firmware only not the bootloader without touching the fuses cause last time when I set fusebits my ATMEGA is bricked!

So, even when I loaded the firmware only I have to set the fuses as mentioned or it is not necessary?

Here is my AVR burner software interface of fusebits settings. I don't know to fill in the values of LOWFUSE HIGHFUSE LOCK FUSE CALIBRATION. Can any1 tell me?
