Well, my understanding is that you should stop getting 3rd zone notes and just get rim notes, so I find that a bit baffling, particularly if MPW is set to 0. The other option would be to lower MPW, but you say it's at 0, so that's all I can suggest... As you raise MP it kind of shifts the balance towards the rim. 3rd notes while hitting the rim suggest the module interpreting the head as also being hit, so raising MP should shift the balance towards just interpreting rim hits. That's how I see it anyway...
In any case, I've managed good separation between two piezos stuck to a brass cymbal and dual pads have never been a problem, so if the pad is in proper working order it should just be a matter of finding the right settings.

That shouldn't happen. It looks like you're actually hitting the rim about 20 ms before the head (not exactly simultaneously), with the rim triggering a 3rd zone note and then the head triggering its own note. I say this based on what you say about rim hits always triggering 3rd zone notes; I'm not saying that you need to to be exactly precise down to the last millisecond when doing a rimshot, just that until you get properly distinct head and rim notes, rimshots aren't going to work properly.
If it ain't broken... fix it until it is.
