No, firmware can only be upgraded over USB.

Hah! After some switching off and on the module I got the right response from Windows! I heard usual "USB device connected" sound, not usb "device connected but failed to install" one, and went straight to the command line to upgrade the firmware, entered "mdfwupdate.exe megadrumSTM32d_56_20170413.bin", got several midi outs and ins and there was Megadrum! So, cut to the chase - It worked! I've upgraded the firmware! Yay!
Actually, I still don't know what was going on and why windows didn't want to recognize the module
